you probably know "Map overlay" feature http://docs.locusmap.eu/doku.php/manu... , that allow to place ONE overlay over you SQLite/GEMF based personal maps. Currently, more layers is not possible

So if I create a layer that includes for example sewer manholes, storm manholes, water mains, sewer mains, catchbasins etc all part of one layer, will this work?

should be nick, but it really depend on map format. If you`re able to create a maps in same format as Locus use as base (so it`s SQLite based format where tiles are in mercator projection - same as Google Maps, Osm maps and other big online map providers), then there will be no problem.
Locus anyway do not allow re-project maps on-the-fly to other projections, so it`s not possible to overlay maps in different projections
